Good idea, Linkachu ;) . I'll keep this updated with every question that deserves to be in here - but I want to keep it locked too, to avoid people flooding it up with more questions... and stuff...

Shiny Pokemon
What's a shiny Pokemon?
A shiny Pokemon is a Pokemon with a different colour and that 'sparkles' when you first send it out into battle. Any Pokemon can be shiny - it's all a matter of luck. In the Advanced series, you stand a 1/8,192 chance of finding a Shiny Pokemon. A shiny Pokemon remains shiny when you evolve it and in Gold/Silver/Crystal, breeding used to help pass the status down onto the child because of the stats glitch in breeding. I'm told that IVs no longer set whether a Pokemon is shiny or not - instead it throws a dice within the game when you meet the Pokemon (Or when you start the game for the one-offs, who have them set in stone from the moment you begin the game).
You cannot get Shiny Pokemon in Pokemon Red, Blue, Yellow or Green but in every subsequent game they are there.
So, What's an IV?
An IV is a value that is hidden from you within the game but ultimately controls your Pokemon's stats. They're set from 0-31 and an in-game calculation works out how your Pokemon's stats works off both this, the base stats of the Pokemon species and the EVs it has picked up in training.
Hidden Power is based off IVs and in the Metal Generation at least, so was the chances of being a Shiny Pokemon. You can't control IVs but you can breed or keep catching multiple Pokemon to try and get one with the best stats.
Did you say EVs? What are those?
EVs, Effort Values, are points you gain whilst battling. These range from 1-3 for each defeat of each Pokemon. Each Pokemon will give you a set EV Point in each battle (For Example, defeating a Zapdos gives you 3 EVs for Special Attack whilst defeating a Caterpie gives you 1 EV for your HP.).
You can use EV training to boost your Pokemon's weaker stats to help it alongside the others.
This list covering R/S/E locations should help you in EV Training - it's not definitive:
HP: Marill on rt. 117, its the only thing there when you surf, and 2 EVs a piece. You can use Whismur (1 EV) for lower levels.
Attack: Shuppet in Sapphire (I believe in Mt. Pyre). For Ruby, the Rt. 114 Nuzleaf AND Zangeese give 2 Attack EVs a piece. Kinda rare, but quicker than fighting anything else I have found for attack
Defense: Clamperl (1) on the ocean floor. Pop up about 75% of the time (the rest are Chinchou (1 HP) and very rare Relicanth (1 HP and 1 Def), so its worth it. Sweet Scent is recommended due to the low encounter rate.
SpAtt: Spinda (1) on rt. 113 (The Sandshrew are 1 Def and Skarmory are 2 Def)
SpDef: Tentacool (1) and Tentacruel (2) in the Abandoned Ship's water areas. Once again, use sweet scent due to an incredibly low encounter rate, but they are the only things there.
Speed: Everything gives you speed on Rt. 118: Zigzagoon (1), Linoone (2), Electrike (1), Manectric (2), and Wingull (1). (Except Kecleon which is 1 SpDef)
In Emerald you can also help EV Training by using berries to remove EVs you've gathered up to 'purify' your Pokemon from bad EV training. These berriers are Pomeg, Kelpsy, Qualot, Hondew, Grepa, and Tamato - in order of the stat they work on I believe. Vitamins do the opposite - both change the EV value by 10, either way depending on which you're using.
You can use only 10 of each vitamin on each Pokemon, with a total of 51 Vitamins being the max you can use at all. You can only get 510 Effort Points on each Pokemon - reach this cap and a woman in Mauville City will give you a Ribbon.
I've heard about some sort of Virus - will it harm my game?
The Pokerus is a virus your Pokemon can get naturally within the game. It's not a glitch, it's not detrimental to your game - in fact it's highly beneficial.
If your Pokemon gets the Pokerus, it's Effort Values double in battle - meaning you can EV train it much faster than normal.
You can spread the Pokerus to other members of your party too but it will eventually 'wear off' and once it has - your Pokemon cannot be infected by it again. The only way to prevent the Pokerus 'wearing off' is to put the infected Pokemon in a Box.
